Flannery uses Fire-type Pokémon, including Slugma and Torkoal. Water and Ground-type moves are super effective. Mudkip's evolution, Swampert, will be a powerhouse here. Rock-types are also good. Defeating Flannery earns you the Heat Badge and TM50 (Overheat). This badge allows you to use HM06 (Rock Smash) outside of battle more effectively.
