The secret room in the Spirit Shrine can only be accessed with the bombs (an explosive item used to destroy certain obstacles). Return to the shrine, use the warp (a fast travel point), and exit south from the boss room. Place a bomb in the middle of the east wall to access the secret room. The bookshelf in the north-east corner provides an explanation on how to use the codes found in the other secret rooms!
