Front Mission 3 Remake introduces unique mechanics related to the 'Computer' system, which significantly influences pilot abilities and combat effectiveness. Unlike previous titles, skills are not gained through traditional experience but by equipping and using specific wanzer parts in battle. When certain conditions are met, pilots have a chance to learn new skills directly from these parts, which can then be programmed into the wanzer's battle computer.

The game also features Action Points (AP) and Links. AP dictates the number of actions a unit can perform, with actions like moving and attacking consuming AP, which replenishes at the end of each turn. Pilot combat ranks, earned by destroying enemies, influence a unit's AP. Links allow multiple units to provide offensive support, requiring a Link-class skill and appropriate weapons to activate. Up to three units can form a single link.

Mission play includes rankings and branching, though the rewards for high performance are less direct than in some previous titles. The expanded Network feature allows players to access a pseudo-Internet for emails, file management, and more, adding another layer to the game's strategic depth.
