Pilots control the Mechs used to fight the Vek. There are 13 Pilots with special abilities, plus CorPilots (Corporation pilots), Artificial Pilots (on-board AI), and three Secret Pilots from outside the known space-time continuum. Cyborg Pilots also exist.
Pilots gain a level after earning 25 XP, and a second level after an additional 50 XP (75 total). Pilots stop earning XP after the second level. Cyborg Pilots use XP to revive themselves. 1 XP is gained for each HP of a destroyed Vek. XP carries over to the next timeline for the Last Traveler; other Hangar pilots reset to 0 XP.
Upon leveling up, a Pilot gains a random piloting skill. Pilots, CorPilots, and Cyborg Pilots gain one skill per level (two total). Artificial Pilots do not gain skills. Piloting skills include +1 Mech Reactor, +1 Mech Move, +2 Mech HP, and +3 Grid DEF.
Only the pilot selected during "The Last Stand" retains their skills in a new timeline. All others forget their learned skills and experience. The Secret Squad cannot breach jump, but Artificial Pilots can be sent back in time.
Artificial Pilots were developed by Pinnacle Robotics. CorPilots lack specialized knowledge and do not have special abilities. Breach Jumpers and Secret Pilots have unique abilities and can move between timelines.

- Silica — Mech can act twice if it does not move (requires 1 Power)
Pinnacle Robotics Pilots
- Archimedes — Move again after shooting (requires 1 Power)
- Bethany Jones — Mech starts every mission with a Shield
- Isaac Jones — Gain 1 extra 'Reset Turn' every battle
Detritus Dispisal Pilots
- Chen Rong — After attacking, gain 1 free movement
- Henry Kwan — Mech can move through enemy units
Secret Pilots
- Ariadne — +3 Health and Immune to Fire
- Kazaaakpleth — 2 damage melee attack replaces Repair
- Mafan — +1 Reactor Core. Reduce Mech HP to 1. Gain Shield every turn.
Cyborg Pilots
- Kxaltl — Loses 25 XP when the unit is disabled
- Taaxetizl — Loses 25 XP when the unit is disabled
- Xakran — Loses 25 XP when the unit is disabled
