Continuing from Half-Life 2 and Episode One, Episode Two follows Gordon Freeman and Alyx Vance's journey through the Outlands to the Resistance base at White Forest. The Combine are attempting to open a superportal to call for reinforcements, and scattered Combine Advisor pods are a threat. The destruction of the Citadel has isolated Earth-based Combine forces. A crucial data packet, stolen by Alyx and Gordon before escaping the Citadel, contains information about the Combine Overworld and the superportal, which must be delivered to White Forest to prevent a larger invasion.

The game's events directly precede the final chapter and post-credits scene of Half-Life: Alyx.

Chapter 1: To the White Forest

Following the events of Episode One, the Citadel Core's detonation derails Gordon and Alyx's train. They survive the crash, and Alyx uses the Gravity Gun to free Gordon. The ruins of City 17 are visible, with a Superportal forming above the Citadel. A portal storm emanates from the ruins, destroying a rail bridge and revealing a mine shaft. They travel through the mine, encountering Zombies and Antlions, to reach a communication building. Alyx contacts White Forest, speaking with Dr. Kleiner, Eli Vance, and Arne Magnusson. Magnusson, head of the White Forest base, is primarily concerned with the data packet.
