Once you've dealt with the naval part, dock your ship. Head up the small stairs until you hit a collapsed, burning wall. You can't go through there, so climb the wall to your left. At the top, two target markers will pop up – these are your fort commanders. Drop down into the courtyard below and take out the first one. Clear out any other enemies who noticed you, and once it's safe, climb the wall to the east.

Fight your way across the platform and head up the stairs. Follow the path to the right, and you'll find the second target chilling with a Gunner on a cannon platform. Take them both out.

With both officers down, use the rope from the cannon platform where you just finished off the second officer. This will get you to the uppermost courtyard in the central part of the building. Head for the door marked with the green objective marker and go inside. Take out the enemy in there, and you've officially liberated the fort!
