We've got three to find: one in the Protocol Workshop, another in the Vehicle Storage Bunker, and the last one tucked away in Skethermoor Prison.

Pneumatic Tube 1 Location - Protocol Workshop

First up is the Protocol Workshop tube. Head southeast from the Wyndham Village entrance. Keep following the path south, then east, past the first intersection. At the next one, take a turn north, and then west at the following intersection. This path leads you right to the Protocol Workshop, which looks like a hatch. Go inside, leave the first room, and you'll spot the tube waiting for you on the left.

Pneumatic Tube 2 Location - Vehicle Storage Bunker

Next, we're heading to the Vehicle Storage Bunker, located way out east on the map. Because this area is crawling with Protocol enemies, your best bet is to go as far east as you can, then take the long road south until you hit the Greenhouses Landmark. The Vehicle Storage Bunker itself is another hatch, hidden behind one of those greenhouses. Once you're inside the Bunker, the Pneumatic Tube is against the left wall.

Pneumatic Tube 3 Location - Skethermoor Prison

The final tube is in Skethermoor Prison, down in the far south of the map. Getting into the prison is a bit of a mission, as it's tied to Dr. Gallow's main story leads. The simplest route is to approach from the east, like you're coming from the Vehicle Storage Bunker. Follow the path south, then west. You'll see a gate to the right of the main prison entrance that leads into the complex.

Be ready for guards, robots, and a turret when you get close. Your best bet is to sneak as far as you can, then make a run for the prison entrance. The guards won't chase you inside, so once you're in, you're safe from them. Inside the prison, you'll enter the Administration Room. There's a guard in there who patrols the room. Take him out – if you've got the Bow, a silent arrow will do the trick. Once he's down, look towards the northern wall to find the last Pneumatic Tube.
