Rescuing Charles
Begin by inspecting the files on the whiteboard to the right of the entrance to find the 'The End (5/8) Robot Puppets' File. Interact with the large life support device and then the computer to its right. Read all files on the PC desktop, paying close attention to the diagram on the far right, which is a clue for a code. Return to the far left of the lab and interact with the chain console control panel. Adjust the height of the colored lamps to match the diagram from the computer using the first three buttons. The correct sequence is: press the purple/orange button twice, the yellow/green button once, and the blue button twice. This will reveal stairs leading down. In the Secret Corridor, examine the courier clothes and then enter the doorway at the far left. In the secret room, examine the diary and then the Beta Type Consciousness Transmission Device to find the 'The End (6/8) The Research Information of Consciousness Transmission Device' File. Speak with Charles, then retrieve the Crowbar from the far right of the room. Use the Crowbar on Charles's holding cell door to free him and unlock the 'The Story of Rescuing the White Mustache' Trophy/Achievement.
Decision Time
After rescuing Charles, you will be presented with two questions. The first answer has no impact, but the second choice determines which of two Achievements you unlock. You cannot get both in one playthrough without reloading a save. One of the new endgame Files is also tied to this choice.
Turn it off
Choosing to 'Turn off the equipment' unlocks the 'The Liberation' Trophy/Achievement and the 'The End (7/8) The History Between Edward and Luna' File. You can then proceed to 'The Final Confrontation'.
Keep it on
Choosing to 'Leave the equipment on' unlocks the 'The Benevolence' Trophy/Achievement. You will not be able to unlock one of the new endgame Files. You can then proceed to 'The Final Confrontation'.
The Final Confrontation
Regardless of your choice, you will need to return to the secret room where you rescued Charles. Head down the stairs to proceed.
